چکیده

We study the correlation between codon usage bias of genetic sequences and network features protein-protein interaction (PPI) in bacterial species. use PCA techniques space indices to show that genes with similar patterns have a significantly higher probability their encoded proteins are functionally connected interacting. Importantly, this signal emerges when multiple aspects taken into account at same time. The present extends our previous observations on E.Coli over wide set 34 bacteria. These findings could allow for future investigations possible effects topology PPI network, aim improving existing bioinformatics methods predicting protein interactions.

Coupling Between Protein Level Selection and Codon Usage Optimization in the Evolution of Bacteria and Archaea

The relationship between the selection affecting codon usage and selection on protein sequences of orthologous genes in diverse groups of bacteria and archaea was examined by using the Alignable Tight Genome Clusters database of prokaryote genomes. The codon usage bias is generally low, with 57.5% of the gene-specific optimal codon frequencies (Fopt) being below 0.55. This apparent weak selecti...

Can simple codon pair usage predict protein-protein interaction?

Deciphering functional interactions between proteins is one of the great challenges in biology. Sequence-based homology-free encoding schemes have been increasingly applied to develop promising protein-protein interaction (PPI) predictors by means of statistical or machine learning methods. Here we analyze the relationship between codon pair usage and PPIs in yeast. We show that codon pair usag...

Using the Protein-protein Interaction Network to Identifying the Biomarkers in Evolution of the Oocyte

Background Oocyte maturity includes nuclear and cytoplasmic maturity, both of which are important for embryo fertilization. The development of oocyte is not limited to the period of follicular growth, and starts from the embryonic period and continues throughout life. In this study, for the purpose of evaluating the effect of the FSH hormone on the expression of genes, GEO access codes for this...

Synonymous codon usage in bacteria.

In most bacteria, synonymous codons are not used with equal frequencies. Different factors have been proposed to contribute to codon usage preference, including translational selection, GC composition, strand-specific mutational bias, amino acid conservation, protein hydropathy, transcriptional selection and even RNA stability. The review discusses these factors and their contribution to bias i...

Human protein-protein interaction prediction by a novel sequence-based co-evolution method: co-evolutionary divergence

MOTIVATION Protein-protein interaction (PPI) plays an important role in understanding gene functions, and many computational PPI prediction methods have been proposed in recent years. Despite the extensive efforts, PPI prediction still has much room to improve. Sequence-based co-evolution methods include the substitution rate method and the mirror tree method, which compare sequence substitutio...
